The color regions will need to reach "under" the linework to give the solid fills you're looking for. You will typically get better results by using separate layers for linework and color, although there is more effort involved. However, the Brush tool also has a habit of leaving anti-aliased pixels at its edge, and both Wand and Bucket have trouble getting all of the unlined and anti-aliased areas in one pass, while leaving the fully-lined pixels untouched. Both depend on a particular change in contrast between pixels to map their selection.
Same goes for the Wand tool when selecting the same area. Photoshop's Bucket tool is practically guaranteed to never fill lineart in an acceptable way, especially if the lineart was made with the Brush tool.
